I notice now all transports now seem spawn crates and boxes around them for sling loading as seen up in that video. Is there any way to prevent those from spawning in?

Not at the moment but it will get sorted out:
"A number of cargo boxes will automatically be added that can be filled with kit and underslung for convenience (we're aware that this may not be to everyone's taste but it's a placeholder until we figure out a slicker method of providing slingable transport crates)"
